Retrieving this pic from www.photolibrary.jp as not being allowed to stay outside Tokyo was been relocated as a capital back in the 17th cen, Tokugawa Edo-era from Kyoto. This small rice harvesting village had to accommodate over 23mil people in one area, most of the land we see here is artificial landfill, as the first stock and flow example, has changed its shape drastically over the years. Second will be the water itself. When the former inhabitants started living in the area, canal construction was the priority to control from flooding and to maintain their living needs. Also, was the infrastructure to transport materials from upstream for building, and delivering foods to other areas, before the Kaido (Way) was set to various directions. Third will be the people itself, as more people settled in, more economical activities and academic knowledge have been aggregated to form density in various aspects. The city has been over-saturated and therefore currently planning to bring back their economic activities on the water, using marine in replacement to land transport and be accessible to various areas, to give slack to the current land use (incentivize urban sprawl)
